I don't have much to say about cfengine on OS X specifically;
Ski's your man for that. But as to this last question, depending
on the config file, you may want to lock, or make immutable
(same thing), the file so that the OS X Server tools don't keep
stomping on your changes. "chflags uchg <filename>"; see the
chflags(1) man page for more.

I thought I might've seen someone put together a list of which
config files could be safely changed and which couldn't, but I
can't find anything like that now. Michael Bartosh's book might
address the issue, but I don't have a copy yet.
